I placed a beacon next to my settlement, but only half of it is in the settlement, and I placed another beacon next to it, and it’s not in any settlement (by the way they are new beacons)
Is it because I have too many beacons?
You could create a guild (you’ll need to craft a guild book), and assign all 3 beacons to it. Or add more plots/prestige to your two new beacons. I’d turn off plot protection while you’re doing this. If there are other people building near you, make sure you turn plot protection back on when you’re done.

The individual beacons need to have at least 10k prestige to become a settlement. The main settlement next to it with the most prestige will join them to the settlement and they’ll become one.
